According to the official website's fictional timeline he died while on a test flight of the new hybrid fighter aircraft/spacecraft. Of course they could always go back on this at a future date by saying he was undercover for some reason.

Or the after credits scene shows Will Smith on an alien planet and an alien says "WELCOME TO PLANET XIXIXIXFFFFF!"

Huh. I'd heard initially ID4 was going to be a sequel to Stargate but MGM decided to go a different way with Stargate. Now that the Stargate TV franchise is over and they've been talking about a Stargate film sequel independent of the TV franchise, it would be interesting to see if they do any retconning of it to ID4.
