There should have been atheist Bajorans instead of the whole planet believing in the Prophets (maybe there were but we didn't see them and I guess Kai Winn kind of was in the end so what am I even saying.)

No you're right, that would have been a nice angle, and it would have made Bajor more interesting as a potential Federation candidate if there was a big church & state conflict for Sisko to deal with (although it would have made it seem silly for him to take his role as Emissary so seriously) -- and if the show had been created after 9/11, Bajor would have been a very different place.
