Yes, you can add a tip if you pay for a cab ride with a credit/debit card. The transaction happens via touchscreen, and they have buttons for pre-calculatged percentages, and I think there's an option to type in your own amount as well.Eggs Mayonaise is correct.
Holland Tunnel is nowhere near Harlem, but you don't want to stay in Jersey if you're only going to be there a couple days. Midtown is fine where you're staying and pretty safe.
Don't drive around the city if you don't have to. You'll spend more time finding a parking space where you wont' get ticketed or towed than if you took trains or cabs. Eggs is correct about hailing a cab too. Just stand at the curb and stick your hand out the window. You can even pay with debit cards now. Not sure about leaving a tip on the cards though, I never did that.
